I play by ear too, but i know scales and their sound. If you play all the time by ear sometimes your can get stuck with tonal scales, but if you want to play some atonal scales or cromatic passages between the notes of your scale, sometimes you should know the structure and their relationship with chords.

I know that too much people can play weird things and they don't know scales, but i think is more easier if you have all the theory and then try to put it into your arsenal.

I voted phrygian dominant. I don't really know why, it's a bit "cliche" to play it, but what the heck. I also enjoy messing with the whole-tone scale.

My absolute favorite is something that I "thought up" on a llooooonngg plane trip to England. My two favorite modes are Lydian and Mixolydian, so I thought, why not mix them together? So I took an Ionian with a raised 4th and flatted 7th, so in the key of C turns into this:
C-D-E-F#-G-A-Bb-C
Im not sure of the name, but it is the 4th degree of the Melodic Minor scale. But of course, since both modes are derived from the Ionian mode, you can add the Ionian notes in there for some really interesting chromatics:
C-D-E-F-F#-G-A-B-Bb-C
Using arpeggios, this scale can open up so many doors. I love it!!

i like to use the harmonic minor and phrygian dominant scales. and recently i've been messing with the hirogoshi scale (if that's how you spell it)

very interesting sounds. i never imagined how much the phrygian dominant scale would open up my playing.

lydian is another favorite.

I think it's Cm with the 4th taken out. Steve Vai used this in 'Burning rain', I think.

I don't practice as much as I'd like to, so I always seem to gravitate toward the pentatonic stuff when improvising. It's just easier to remember thoses patterns.

For me its just minor and major pentatonic and major scale... coz thats all I know by memory now.
Still have yet to get a grip on other scales.
