Re: Why???

Make sure the string restraint between the nut and the tuning pegs is screwed in far enough. There should be a change in angle in the string as it passes under the restraint. If there isn't, the string is suspended directly between the peg and the locknut, and tightening the bolt will push the string down a little, sharpening it.

Re: Why???

Next thing I'd check is that the bolts holding the lock nut aren't loose. Be careful about how tight you tighten them, I've heard that the wood can crack on the back of the neck.

Beyond that, the tech sections of both this site and ibanezrules.com might give you some ideas.

Re: Why???

It's your pressure pad. When you tighten up the screw, its twisting the pressure pad clockwise which is pulling your E string sharp. Happens with my main axe once in awhile. B)

Re: Why???

also try tightening the bolts for the lock nut that are behind the neck. if they are loose, then the nut can move, causing your strings not to hold tune.
