If I understood you correctly, the string is in tune on the lower frets, but not on the higher ones..? If the tuning is just slightly off, there could be an intonation problem.
Check the 12th fret harmonic (just touch the string where the 12th fret is) and compare it to the fretted note there (push the string to the fretboard). Is the note roughly the same? If not, somethings wrong with your intonation.
