What your hearing is the guitar going out of tune when you lock the nut down. It does not affect the guitars intonation. ITs purpose is to keep the nut from making everything go sharp when you lock it down. You have probably raised the string retainer. In this case you need to lower it to the point that the strings lay flat in both sides of the nut. Hope that helps.
