Economy picking doesn't effect your left hand, apart from the speed you're fingers move.
Some stretches, such as 2 whole steps very low on the neck, can take a while to get used to and your hand might be a little sore, uncomfortable, etc. You'll want to bring you're whole arm in closer to you're body so the angle of you're wrist is not at such an unnatural angle.
The problem is probably you're posture. if you put you're thumb all the way around the neck, try to keep it somewhere in the middle of the neck. That might help.
PS. you might want to be a little more detailed. When does it start to hurt? How long were you playing continuously? How fast were you playing, etc. And this thread should be in the guitar lessons and music theory section.
