If you're going to do this I suggest filing towards the neck only (toward the bass side if you're filing on the treble side and vice versa), that way you'll minimize pulling off the binding. When you're filing around the middle of the scallop, be the most careful cause you just might catch the edge of the board enough to pop off the binding.
It's not fool proof, but I've scalloped bound necks a lot before with this technique and never broke the binding off. Just take it slow and check your work as much as possible. I have broken binding off before, but that was the first time I scalloped a bound board before I thought of doing it the way I do now.
Remember never file away from the neck or you just might rip the binding off the neck with a file.
