that's exactly what it is, a phase cancelation between the magnetic signal and the piezo signal when they're run through the same output at the same time. the tiny switch on the circuit board must flipt he phase of the piezo 180 degrees, so it makes the other strings go out of phase.
i don't know of any way to fix this and still run magnetic and piezo through one output at the same time. the system wasn't really designed to do this, and those types of signals are really best suited to different types of amps anyway. if you run the magnetic and piezo through the separate outputs to separate amps, you shouldn't have this problem.
you might could try running the separate outputs into a mixer and mixing them back together, in case the phase issue has something to do with the high impedance signal from the passive
magnetic pickups and the low impedance signal from the piezos. if this were the case, boosting the high impedance magnetic signal with a pedal or a mixer input should allow you to mix them back together.
