One of ths most common problems with mounting a new neck is that one string or the other is too close to the edge of the fretboard. You can adjust this somewhat after mounting by loosening the screws and tweaking the neck in the right direction, but if you're redrilling, you need to get it right.
On other sites, I've seen people recommend that if you have to redrill, you should string up the high and low E-strings, tighten them just enough so that the strings are taut, and check that the fretboard exposure (that is, the amount of fret visible outside each E-string) is even. Even if the neck should supposedly match the body, you may find that you need to fill and redrill just due to production differences (model, year, factory, etc.).
