lefty neck on right handed body

would this be fine? or would the intonation be thrown off considering the locking nut inversion?

With AANJ you can't do that at all, on a Jackson you don't need to do it - DX series have reversed headstock and ESP MII have reversed headstock as well.
It'll work on Fender as long as you use a strat neck on a strat (tele neck won't fit on a strat) but you'll need to pull the nut and install it backwards or just cut a new nut.
What guitar do you want to do this to and why?

its for my jem project, but my body is Non AANJ so i think itl work since the neckholes are parallel

Then yes, you can put a lefty neck on it but you'll most probably need a new righty locking nut base.
