your intonation is still off if your neck is straight and it could also be bad strings even if they are new

But wouldn't a 'bad' intonation only effect playing on the higher frets anyway??

no. bad intonation effects all fretted notes. Its just more noticable in the higher registers. If your still having troulbe after double checking the intonation TAKE IT TO A TECHNICIAN

Guitars are terribly out of tune with themselves and can be quite noticable on the lower frets. Tune it perfect with a tuner then fret the G on the low E and the open G, terrinly out of tune. That's why Buzz get's to pattent moving the nut forward to compensate? Oh well, he did the paperwork

also,
tune it perfect, fret the A fret on the low-E and the open A: terribly out of tune...
i guess that's why some techs move the low-E saddle slightly forward
(matching the A-saddle or even forward)
, like Brawer or Manning do for Satch
(take a look at FOABD's back-cover shot)
.
