It might depend on its place in the "stereo spectrum"... try panning it more in the middle instead of hard right or left. Also, changing your mic placement to something less on the grillcloth and back a bit to catch more of the room resonance can soften some harsher frequencies without reaching for the eq and carving out the sound. Maybe something simple like D-verb/plate verb can shmutz the guitar part to the backing track without sounding like it was just stuck on there. Feed the guitar to an aux and add your plug on to that and keep the fader low so its not bathing in verb. good luck!
