Which Zappa?
Dweezil? All sorts of stuff, depending on the guitar. Keeps most of the signature model (Eric Johnson Strat, EVH stuff, other "gifts") stuff stock, but with his customs, anything goes.
From what I've seen, Frank's stuff was always modded pretty heavily. Maybe not pickups, but preamps, boosters, taps, pahse switches, etc. The only glaring pickup change I remember was the Cherry Sunburst LP Custom, which had some type of Carvin M22 pickups.
