Floyd rose problems!

Just purchased a JEM 77FP, its amazing, apart from now i have been playing a while i noticed that the low E string is considerably lower than the others! Does anyone know how to fix this problem? Is it something to do with the saddles? The intonation is fine however the guitar does have a low action. There is just a buzzing noise when ever a fretted note on that string is played.

You could try loosening the saddle and sliding it back. That should level that string out and get you back playing ASAP. I had a similar problem and that fixed it right away.

Is the whole trem lower on that side--like the stud screw is down a little too much?

Loosening the saddle and sliding it back will throw the string out of intonation. This sounds like an easy fix. Simply raise the bridge a little higher on that one side. It should have an allen screw on either side of the bridge.

Just turn the screw on that side of the guitar counterclockwise at 1/4 turn increments until it feels comfortable.

If it's just the low e-string that's buzzy, you can raise it by putting shims under the saddle. You can also raise the bass side of the trem, although it'll affect the other strings as well.

My advice is never turn studs to raise or low bridge on tension. Always remove strings and springs before leveling or you will damage knife edge of tremolo and lose returning point (of tremolo).
