Advice on blemished guitar, discount or send back?

Normally I can make up these decisions on my own just fine, this time is tricky for some reason. I bought an Agile Septor 6 string, the superstrat model they sell with the ebony board and reverse headstock. It looks great and plays great, but I looked it over and noticed some things...

I'm being offered a discount, so I'm thinking about just keeping it. The neck is a 5 piece and if you follow the middle strip, it drifts from the center by a few millimeters. I'm wondering if the grain has to line up all the way, or if this would cause problems with warping or anything later on.

So, is there empy space or space filled with glue and filler where it drifts, or is the whole thing just not perfectly straight but the lines are still parallel? If the latter, I'd take the discount.

The 3 main pieces of the neck are not centered exact, but they are parallel to one another. I was thinking about how a guitar neck gradually gets more wide, from nut to the 22nd/24th fret (whatever the end is). And when they shaped the neck, maybe they took that width off from only one side (rather than both to make it even). Dunno if was intented, or just a random mistake.
