Well first of all your volume and tone knobs are sitting way too high on the pots. They should nearly be touching the guitar. Second, the trem is set pretty low in the body. I can barely see the knife edge. If you had to raise it significantly to get to that point, then it must have been REALLY low before that.
My guess is that your real problem is the neck huge a huge amount of relief in it and someone dropped the trem way down to try to compensate for high action at the upper frets. Check your neck relief and I bet you'll find that you need to tighten down the truss rod to get it set properly. Also check the nut height, it's almost certainly too high as well. Once you get the neck setup correctly, you'll probably be able to raise the bridge and combined with getting the knobs mounted right, I think your problem should go away.
