Need Help! My 'A' is never in tune!

I have a year 2000 s ibanez, I can't remember if it's a s470 or 520...but that's beside the point....the 'a' on the g string is allways sharp...It's not like I haven't tuned the G string, I have...and 'a' (2nd fret 3rd string) is allways 4 or 5 cents sharp...It's driving me nuts! pun intended..I think it has something to do w/ the locking nut but I don't know for sure...any help is appreciated..

that particular note is problematic and especially on that string. Your intonation been set before? And does this happen after you change strings? correct me if Im wrong, but didnt the fretwave system alter, the g and b strings intonation? Who knows

Try this: play a "d" on the 19th fret, then play a harmonic on the 19th fret. They should be perfectly in tune if the guitar is correctly intonated.
