Rediculous Problem

Tomorrow I'll change the strings and wanted to ask before making any adjustments (though I have no idea where to start from)

On high E string; 12. fret harmonic is in tune, 12. fret note is in tune, open string is 5 cent's sharp...what causes this?

The tuner is from the computer and I've been using it a long time (+no such problem with other strings). Tested with different pickup settings too and no change.

Only thing I can think of is the saddle on that string can make a sharp "cling" sound while playing if I don't lock the string in a very slight angle (visually can't see any dents where the string starts,cleaned it but problem didn't change).

I can manage that saddle thing but I'm a bit sensitive to tuning and it bothers me. I'm open to any ideas from you guys.

I always thought referencing the harmonic was the way to go when adjusting intonation. Will try tomorrow.

Tune the open string first, get it in tune and then check the twelfth fret harmonic and fretted note. You probably need a slight adjustment.
