I just purchased and installed a SD TB4 in my Fernandes Dragonfly Elite. I installed it with a dpdt on on on switch for series/parallel/single operation. Each mode worked, however, when I switched to the bridge/middle selection, it sounded out of phase. So, I switched the green wire with the black wire, and the red wire with the white wire (wiring diagram attached). I'm still getting three different sounds which seem to be series/parallel/single-it seems to be in phase with the middle/bridge on, however, it doesn't sound quite as good (bridge alone) as the first time. I don't know much about wiring, so I don't know if it is exactly the same or if something is different now. Please let me know...

What you've done by swapping all the wires is perfectly correct. I can't explain the difference you detect from before, do you mean with the sustainer running or just as a conventional guitar?
